If you were to back up your save file to another location, then you could theoretically just start a new file.From there you could move each one in and out depending on which one you wanted to use at any given time.

I found one in a cave where you fight against Team Lunar to save some girl pokemon's ass, and so far it was the only Moon Stone I found in the game so far, im up to my sixth badge and I do a lot of area exploration.

when you go into the cave when you save some girl's pokemon or w/e with Keira when your fighting Team Lunar, go into the boss room to the left it tries to hide it.
There's a shadow there and you'll find a moon stone.
